Do copies of the same ship have different layouts?

No. Each hull has its own grid.

Same-class hulls have similar hardpoints. The four interceptors share the same hardpoints (battery 4, subsystem 2, propulsion 4) and differ only in core slots (17 to 19).
Crafting the same ship only rolls a different quality. A Ptah crucible rerolls quality, including a whole ship's.
You can change one ship's grid with grid consumables, e.g. an Inverted Coil (also called the ANDVARI Coil) has a 50% chance to turn a core slot into a battery hardpoint, once per ship.
